I recently purchased a Logitech Harmony One universal remote. To my surprise it has solved the "remote juggle" that I used to do by being, well, universal. Here are some thoughts on setting up and using it.
Don't buy these one-trick ponies--unless you like gizmos that gather dust.

Matter/Anti-Matter topics
One comment regarding needing to dig through the menus when something goes "wrong". The remote's Help button actually will help correct problems such as a device failing to power on. What's really amazing is, unlike macros recorded with many other remotes, it does this not by powering everything on and then trying again. It only sends the "power on" or "power off" commands one at a time to each device until you've corrected the problem. So when my DVR doesn't power on, it takes one click of the Help button to get it back. No need to dig through any menus!
Agree on the software application. This is the worst part of the package and hopefully Logitech will upgrade this software soon as it's aesthetically unappealing and also not all that easy to use.

I want a mobile pad that I can push a button on that scans the room I'm in for all electronic devices, then automatically draws the remote for that device on the mobile pad. That would require everything to have bluetooth or RFID or some other technology embedded...but it would take all the USB, download, config out of the picture.
