Some reports on Friday claim that Apple admitted in a tech note to having heat issues with the iPhone 3GS, but that's just not true.

There's definitely a heat issue. Left my 3Gs in the car one afternoon and it displayed an alert symbol and heat warning and allowed only for placing an emergency call. Took almost an hour before reaching room temperature and allowing normal operation.

My Iphone also heats up when I surf the net. Eventually I loose connection. There are some software issues. Such as not being able to answer the phone. The slide doesn't go all the way to the end to allow me to answer. I need to wait for missed call to happen, then unlock the phone and call back the person. That's pretty annoying.
